I would be skeptical that the roof rack mounting rack is where the water is entering. I would also caution on trying to remove the trim piece since I have heard they get brittle and break when removing. Was the sunroof tray full of water?

It sounds like it is the windshield moulding gap/seal. You could put some flowable silicone windshield sealant and add it between the moulding and car metal to see if the leak goes away. I attached a picture. Correct me if that is not your issue.

I did the same thing since and like Karl said, I used a magnetic pick up tool and poked around to snag it. But I didn't drive it so it was basically in the same area that I dropped it. The fan noise seems like a good starting location. Good luck!

Glad to hear you fixed the air vent knob! The leaking ceiling is most likely a clogged sunroof drain and the clicking is of course the actuator door. You might already know these but figured I'd share. There are plenty of previous posts and other info about both of these common problems.

It is difficult to determine from your picture exactly what this bolt is holding/securing but it definately looks like a hardened bolt that serves a purpose.
