It sounds like they gave you an incorrect relay twice?
Did all the part numbers match between the semi-working and non-working relay units?
Are you sure you got the replacement unit connections fully seated?

If the car has rust you should check for a bad ground.
Ground problems cause these types of symptoms.

Scraping sounds from reverse to forward can be CV joints or brake pads shifting in the mounts.
The MU5 / 341F AWD transmission is certainly different than the FWD trans.
When mine drifts down on deceleration it just hits idle speed.
Is your throttle body and IAC circuit clean?

I should clarify that it was the neutral safety switch that I had to replace, but it also controlled shifting.
My car would not shift out of first gear with the corroded pins.

There are some codes that point to problems with the TCM.
I had to replace the TCM on my 2006 Vibe after an engine bay car wash session let water get past the connector seal and corrode the pins inside.

Battery size should not matter pertaining to this problem, My only thought is that the TCM (transmission control module) connectors are all pretty much directly below the battery. I would recommend KYB as they are the OEM strut provider.
I have used them successfully on 2 first gen Vibes.
Monroe quick struts used to be OK, but they changed their manufacturing process recently and the new units are sub-standard IMO.

First change without dropping pan, run it 1-5 thousand miles, then drop pan and change fluid PLUS filter the second time. I have been a fan of Marvel Mystery Oil for many years.
Do you ever add it to your fuel tank after filling up?
I often add 4 ounces after filling the tank to assist with top end lubrication and cleaning.

I run Cooper CS5 Ultra tires on 2 Vibes and an Impala LTZ.
Quiet tires that look nice and are made in the USA.
Used to be around $110 each, but I have not checked prices for over a year.
Discount Tire has them on sale a couple of times a year.

Not positive about the GEN2 cars, but my 2006 AWD has a drain plug gasket that I had to replace after the 2nd transmission drain and fill.
I purchased a few OEM replacements at my local Toyota dealers parts counter.

I am 6'4", and the easiest way for me to get to the fuse box is to pull out the drivers seat.
Four bolts and one electrical connector and the seat comes right out.
Then you can lay on the floor with your legs on the back seat and get fairly easy access.

I've read that the AWD cars kept the same drivetrain thru both generations.
I can't confirm that because I have never owned a 2nd Gen, but the photos I've seen tend to make me believe it.

I would recommend checking the coolant level in the radiator by removing the cap when it is cool. Don't go by the overflow bottle level. Sounds like they sent you a base gas tank instead of the proper, smaller AWD gas tank.
Did you ever get this resolved?

When you replaced the radiator cap, was the radiator full right up to the bottom of the cap?
If not, that is where your coolant is going, filling the radiator.

Did it get hot when the radiator emptied?
These engines are unforgiving when it comes to overheating.
Also, is your PCV valve rattling freely?
I had an idle problem that cleared up when I replaced a plugged solid PCV valve.

I've noticed that if I use the same PC each time I browse to the site I stay logged in.
When I browse from a different PC I have to log in again and it logs me out from the main PC I use.

Last year I installed replacement quick struts, KYB fronts and Monroe rears.
I am happy with the struts.
Job was straight forward.
Definitely need the sway bar links if you have any rust at all.
I had to cut my old links off the lower control arms..
