I went to http://www.toyotafuelsavings.com and typed in my 05 vibe and it showed a Toyota Matrix fuel savings of $800 over 4 years versus the Vibe. I thought they were the same car ? !

They are comparing the '09 Matrix to whatever car you choose. I did the same with mine and came up to $752 over 4 years. But, if you choose the '08 Vibe (same car as the '05), there is no difference in cost.

The 09 gets slightly better economy than the last gens. Aerodynamics on these cars gen to same gen are fairly minor. If anything the Matrix would have a slight advantage given its lines and the fact it has no roof rails.
Your driving habits, engine maintenance, and tire pressure will all have more of an effect on MPG than the difference of body shape between the two cars.Apples vs. Apples. They're the same car.
It has been a running fact that Matrix owners get better mileage numbers than Vibe counterparts for many years now. The truth of this pudding is right in the demographics of the drivers. Older folks who can't find find a local Buick dealer, always end up drifting into Toyota dealerships. This same set of drivers usually keep their maximum speeds between 35 and 40 mph, thus saving thousands of gallons of fuel each and every year! That's why you see younger (and young at heart) drivers zipping around all over the place in their Vibes. So next time you have to pass one of these slower rolling chicanes, give them a big thumbs up! The Matrix drivers are saving enough gas to allow us Vibers to keep driving!
