Have some rust to deal with

I have a couple of spots of rust bubbled up at the top of windshield right in the center. Any suggestions on how to go about fixing myself? How does the windshield seal come out? I think if I can get it out of the way I can sand the spots down and tape off and paint the area. Thinking of paintinf the whole roof black while at it and the raises center section of hood to tie it together. Below is a pic of both spots.

Once it has started it is hard to stop. I suggest you look for more rust prone areas, ie the bottom edges of the doors and welding seams on the floor pan underneath to get a complete picture of the rust issue.

Does anybody have any tips on pulling out the windshield seal to get to the rust better?

Well in this nice cold weather I ended up with a nice big crack in my windshield. I guess whenever I get windshield replaced I'll just fix those spots while windshield is out.
