Sony HU install ?

I just installed a new Sony HU w/the USB front input. BestBuy had to repin the harness in order for the new HU to work. I have noticed that at half volume level the system is overwhelming so I have ordered the scosche converter to tone down the factory speakers. That being said my question is I have noticed that the sub does sound as well as it use too, will the scosche correct this problem? I have the moon/tunes package.

with my set up my "amp turn on" wire wasn't going threw the scosche. So you will have to adjust it threw the radio.

I'm getting sound through the sub it just does not thump like it did with the factory radio.

One thing I noticed today is that when the installer repinned the harness he must have reversed the front and rear speakers. When I fade it they are reversed. This will be an easy fix once I install the scosche. Should be able to just change the wires at that point. Would that have an affect on the sub?
