Intake Vacuum Hoses

I bought a Bomz intake but had to take it out of my GT because it was running rough and had trouble starting. The crankcase breather hose was connected. There are 2 vacuum hoses that were not installed on the new intake because there was no place for them. I pluged them but had the problems mentioned. What is done with these 2 vacuum hoses when installing an intake? any help will be appreciated.

I thought that there was only 1 hose that you had to disconnect and cap... I have an XR, so I'm not sure, but I remember some Matrix owners talking about 1 hose, not 2. Are you sure the Bomz intake was for the GT model? Maybe you got a base model...-Slink
