scratchy sound like marbles in my 5 speed tranny

I bought new in May 2005 an 05 5 speed. It now has just under 12,000 miles. I have noticed in the past couple of mornings (first start-up after sitting all night) that the transmission makes 'scratchy' sounds while the shifter is in neutral with clutch *not* depressed. I think it is coming from the transmission as this noise goes away immediately when I depress the clutch (while still idling). After 5 minutes of driving the sound does disappear. Btw, I have no trouble shifting gears at anytime. Any ideas?

Throw out bearing. If you put some pressure on the clutch without stopping the tranny from spinning and it stops. That's defenitely it.

i get the same scratching sound at start up but only when the temperature gets REALLY cold...like below -12C or so.i got out of the car and it sounds like it's coming from the engine bay..not transmission...toward the driver's side front area maybe?i thought it was an animal in the engine bay the first time i heard it!it does go away after the car warms up a bit (couple of minutes?) and i never hear the sound in "cold starts" at warmer than the above mentioned temperature.it occurred last winter also...only on the REALLY cold starts.

It is 3 months and over 3 k miles later and the sound from the throw out bearing/input shaft/... persisted all winter. However shifting was never a problem and I noticed that as long as the temperature was above 32 F/0 C the bearing was silent on startup.

That should be covered under warranty, take it into the dealer with an AM clutch (something affordable, like edexdy or gripforce) and have them throw it on while they're replacing the TO bearing

I even emailed the dealership an audio clip of the noise. They replied that this was acceptable noise on startup and not a problem. And now that it is summer ie warm weather the bearing does not make this noise at all. I do have an extended warranty and they and I do have it on record (I saved the email reply from the dealership). So as long as shifting is fine I wont force the issue with the dealership.
