I looked up a 2007 Matrix engine cover at

There are some things I don't understand about the diagram, like why there are two different plastic retainer pins for the firewall side, or why there are two different part numbers for the longer stud, but it gives the following toyota part numbers
plastic pins for the firewall side 390467-06202 or 411237-22010
short stud for front passenger side 92122-80612
long stud for front driver side 90116-06169 0r 90116-06170
Acorn nut for studs 90176-06028
If you're missing the passenger side stud, you could replace that with just a bolt from a hardware store, it's only purpose is to hold the plastic engine cover. The driver's side stud, however, also serves as one of the valve cover bolts, so it would be good to use something that does hold down that spot of the valve cover independent of the plastic engine cover.
I'd probably avoid those plastic pins on the firewall side, they break easily, and instead either use metal bolts or just leave them out entirely
