Took it by the shop today and they think it may be the throw out bearing. Just my luck. I made an appointment on Wednesday to get it checked out. I'll update once I find out exactly what it is.

i have a hard time thinking it would be anything to do with timing chain. I think you would have noise prevalent at the same RPM in other gear, or even at higher RPMs. Is the check engine light on?
