Which holes have the short bolts?

I don't know.

However, if there are two of one length and four of a different length, then maybe this pic from a 2003 1ZZ manual will help

I did this job just last year but I sadly I can't recall what went where. Pretty sure I just arranged them in the order they were removed to save me a bit of a headache.

I used the Aisin pump, which apparently according to this Amazon review, there was a misprint in the TSB included with the pump that explains the design change. Seems like the bolt locations noted by the reviewer there match what the GM manual is showing.

I also insert the bolts into their location on the new water pump. Once the old WP is out, I transfer them to that as a template.

IIRC, it seems hit and miss as to whether or not you have different length bolts. The diagram joatmon linked looks like what I think I did on a water pump a couple years back.
