2003 pontiac vibe manual transmission clunking sound

I have a 2003 pontiac vibe recently on our way home from a road trip it starting making a rattling and clunking sound but drives and shifts perfect. I was told clutch or throw out bearing I had them both replaced and it is still making this sound any suggestions

Can you give some more details?Does it increase with speed? Does it do it stopped and idling? While shifting? Is it definitely in the trans or could it be in the wheels? Also how many miles.Could be the transmission mount if it clunks while shifting.Maybe someone that has a failed 5 speed can chime in, but I believe they make a humming sound and have a rough shift when the bearings go bad.

Does it clunk more noticably during sharp low speed turns? Does the clunking sound change when the car sails over or into a large dip in the road?
