Rough Idle after PCM Replacement

The other day, I took my 2006 Vibe to the dealer to replace the PCM. After the replacement, I noticed excessive vibration when the engine was idling. By 'excessive' I don't mean that little objects were jumping up and down, but I could distinctly feel at idle more vibration than before replacing the PCM. I also noticed that the vibration wasn't there when the engine started cold, but it appeared gradually after about 5 to 10 minutes of driving. (Other than this rough idle, I haven't noticed any changes after replacing the PCM.)I took the car back to the dealer. Eventually, he told me everything checked OK, and that he also compared it to a few other Vibes, and all displayed the same vibration. The cause, he said, was that, unlike the old, defective PCM, the new controller allowed full engine power to go to the transmission.I do not find this explanation particularly convincing, but I know nothing about cars.Has anyone experienced something similar? Comments or suggestions?And, btw, I find it curious that none of my settings (clock, radio) were lost. Don't they have to turn off power to replace the computer gizmos?Thanks.

What I find strange in that explanation from the dealer is how about the older PCM that did not need to be changed like mine for instance...Is it lacking the full engine power to the transmission too?I guess some other member here who got their PCM changed lately could chime on that.For the retained settings on the radio/clock might be the battery was never disconnected in the process but I am no specialist.
