My 07 Vibe starting pushing me out of 3rd gear at first. I worked my way around it and just bypassed 3rd for a while. Months later it happened to 4th gear. I drove it, shifting from 2nd to 5th for a while. I have it parked for now until I sort out what to do about this transmission. Is a rebuild kit the better option?

If it is popping out or will not stay in gear, this is a sign that the synchronizer rings are worn out in the transmission. The only repair at this point is to rebuild the transmission or replace it. The synchro get worn because the engine speed does not match the transmission gear speed when a shift is done. Speed shifting is a great way to take synchro rings out, besides causing other damage to the transmission.
Look up the book value on the car and then how much money you are going to put into it for repairs. That will tell you if it is worth it.

I agree way too many unknowns. Also, Pontiac discontinued the GT/6-speed after model year 2006.
Rebuild or replace the transmission.
