This engine is designed to idle at 800 RPM.

The 2003-2006 engines all had the intake manifold gasket issues. If that has never been changed then it is the first thing I would focus on.

Due to the milage of the engine next would be spark plugs.

Does the TB have all the same hookups as your current TB?
I ask because there are two 1ZZ TB's one with throttle by cable (older style) and throttle by wire (newer style). Maybe they changed the size of the TB when they changed the throttle style.

The engine in your car has Throttle by cable. It would be easiest to install a 2003 to 2004 engine from a Vibe, Matrix, or Corolla. The 2005 and newer engines are Drive by wire (DBW). Yep, I agree. Any mechanic can fix this by replacing the axle. If a leaking axle boot is found before the noise starts then a new axle boot is usually enough to fix the problem. Sounds like the 3/4 gear synchro's are going out. This is not a common issue on the Toyota 6-speed transmissions.

How many miles on the transmission? Have you regularly changed the gear fluid?

The rear struts are the only thing you need. The rear strut mount bearing doesn't move very much to start with (unlike the front) and the bump stop and dust shield (as long as they are intact) are fine to keep.

Yes, please have someone look at this.
Having holes in your exhaust piping can cause issues with the computer controlling how much fuel enters the engine.
Also, if exhaust leaks in to the cabin it can cause carbon monoxide poising.

Correct, removing this stuff will not destroy the engine. However, the ECU will have to do more work to keep it running right, and removing the cat will not make the car faster without a tune.

There are retaining clips that hold the plastic over fender and plastic to the doors.

It would be better to remove the plastic, then install new clips.

The 2AZFE and 1AZXFE are similar, but not the same. In order to run this engine in a Vibe you would need to have a custom ECU map created, and it's super hard to do that on these Toyota ECU's.
