Try turning the AC on and see if it goes away. It may just be idle speed related.

I normally don't run the car to a low fuel light. But lately I've been stretching it. I noticed that about 5 or 10 minutes after the low fuel light comes on it goes off. It sounds like your clutch is losing hydraulic pressure. I would hold the clutch down for a little while then put it in gear and see how it takes off. Then pump the pedal a few times and throw it into gear quicker. If it acts up when the pedal is down for a while but not when it is quickly depressed...

I've seen this a few times. It's caused by a part in the compressor. Replacing the compressor will fix the problem. Of course it's always a good idea to go ahead and replace the orfice tube while you have the system decompressed.

Mechanically it wouldn't be too hard. You would have to make some brake lines yourself but other than that it should be mostly plug and play. I would worry more about making the electronics work. I've struggled with intermittent rough low idle as well. What's happening is the computer is adapting to different conditions. Plus Toyota presets these motors to run pretty slow from the factory. I kind of have a hard time believing it ran out of adjustment threads. If is towed in too far then the tie rods need to be shortened or screwed into each other. A higher pressure will reduce the boiling point of the coolant, which is good but unnecessary on a stock 4 cylinder engine. 18psi isn't huge. You'd probably be fine but I personally wouldn't risk it. I prefer the reliability of lower pressure over the benefits of higher pressure.

This is a common misconception when it comes to manual transmissions but let me make this very clear. You CAN NOT use GEAR OIL in manual transmissions. You have to use MANUAL TRANSMISSION FLUID. You can use Redline MT-90 75w90 Manual Transmission Fluid or factory fluid but DO NOT use 75w90 gear oil.
