Oh wow, that certainly is bizarre! Man, diagnostic testing is far easier when you have interested help. I have to admit I'm pretty jealous; my helpers are almost always sulky, grumpy, and always display a certain level of disdain for having to allocate time to helping.

While parked and with the engine running, turn the steering wheel lock to lock, holding it against the lock on each side for a few seconds. This will purge air from the system, which I think may be the issue.

Check for power to the pump at key on. Check for spark. Check for fuel injector firing. Check for unobstructed airflow. Also check for codes every time you attempt to start. Hitting the starter can cause the motor to move past dead windings, allowing it to start. It's a temporary fix, as said, because more and more windings will die.

Spray carb cleaner on everything you touched while the engine is running. If the idle speed changes, you sprayed a vacuum leak.

Check your MAF connector and make sure you're properly seating it fully.

The cartridge has a bolt in the bottom that you can remove without removing the housing. You pull that bolt off, then shove the top part of that plastic thing into the bolt's place, hard, and the oil is ejected from the filter housing through that spout of the bottom. The 12v normal car battery closes the high voltage electrical contacts on the high voltage hybrid battery system, at least in Fords. That's all it is for.

The webbing in the belts also has parts that are meant to break to further absorb energy. The belt itself does not break, but rather lets certain folded portions unfold and basically extend the seatbelts in a high-speed crash.

The electronic throttle bodies absolutely can wear out. The other issue I have seen once before was a faulty accelerator pedal; they use 2-3 different potentiometers to detect the position of the gas pedal. Older cars have the 3rd one as a failsafe. I would go with whatever the Toyota Matrix manual for an automatic Matrix with the same year as the Vibe calls for. 03-08 calls for T-IV, so you need something meeting T-IV requirements.

Uh, update: I thought the 1ZZ was interference because I had Crower cams. The 1ZZ is not interference unless you have aggressive cams. The 2ZZ is interference, though, in stock form.

The pumps life was probably shortened do to the fact the previous owner drove it 4k miles in like 3 years so the gas was always bad in the tank. It ran crappy on the test drive. Bought the car drove 2 miles to the gas station filled it up and it ran a million times better. So maybe the bad gas gumm...

Get out and verify that the clutch is indeed engaging. It's the triangular plate on the A/C compressor pulley.

It might also have moisture in the system.

Make sure that the gauge is indeed reading properly, you might not have had it open to the system or something.

Anything after 2004 has an A/F sensor upstream, by the way. Downstream is always a normal O2, though. Just for reference for anyone who searches later.

The aftermarket crank pulley doesn't act as a harmonic balancer, so using it may decrease the lifespan of the crankshaft. It might not be by much, it might be by a huge amount, but keep in mind you're taking a risk with it.

I don't think anyone knows if the A245E would work. You could buy one and try if they are very cheap, and sell the transmission if it doesn't fit. It'd probably take months to sell the transmission, though, and you will probably have to do so at a loss.

You'd probably be looking at anywhere between $400 and $1000 to repaint just the roof panel. Make sure you ask to look at previous paint jobs they have done. Sometimes shops have "cheap" jobs and nice jobs, where the cheap job will be poorly done but the nice job is legitimately nice.
