Yes, the air goes through this filter regardless of which mode, fresh, recirc, defrost, heat, cold, etc. It is just over the blowermotor itself so any air coming in to the cabin must pass through this filter, so you are safe to leave it in any mode :D

GM does have a bulletin regarding this condition on the 1.8L engines (basically the same Toyota Bulletin) there is also one for the 2.4L engines with a Sharp Engine noise @ start or idle - the intake cam phaser will need to be replaced on this engine as well if traced / diagnosed as the concern

@tpollauf - I'm not completly sure what component fails internally, wether its a bearing or bushing - its not a safety concern, just a noise issue - I've inspected the columns after removal but have never torn one down as they have to be sent back under warranty - The Chevrolet Cobalts, Pontiac G5/P...
