Doubt the intake is the issue. You may want to check for an exhaust leak. Basically a P0171 comes from un-metered air getting into the system so the problem would be from the MAF to the engine. My observations on 2 different TBs is that the Butterfly is shifting and jamming on the TB. IACV cleaning/replacement did nothing. Cleaning the TB seem to make it worse. Cleaning the MAF is useless. Unfortunately my door is clicking again and the gear is already flipped. Haven't searched it yet but isn't there a PN for the gear or just the entire Assy (Which is $50 on Amazon).

OK the 06 VGT is Drive By Cable and don't believe it was subject to the PCM recall. There is an idle set screw on that TB you can adjust to raise the idle. P0420 can be thrown due to A faulty secondary oxygen sensor, although you don't want to change it unless you know for sure as they aren't cheap. The CAT is aftermarket Magnaflow replaced about 2.5 years ago.
Rear O2 sensor should be fine, no fault codes regarding it's health. Front O2 was replaced the same time as the CAT.
Had several random EVAP codes but found a problem with a VSV.

Yea it makes no sense.

The 05 were not really affect by a leaky manifold gaskets 03-04 were. You have a 10 y/o car and not sure what inspections and maintenance you have done but start with hoses and clamps around the intake and TB. Use a Carb Cleaner to isolate the issue.

TRB has it right and you can add Corolla XRS to the list of donors cars. The exhaust header would be different on the 04+ because of the smog pump I believe. You should just use the one off your engine.

Get a SRI, easier to install, maintain and the gains are the same. The big difference between the 03-04 and 05-08 is the valve cover breather port. Replace to whole unit, it's not worth messing with. Changing the tensioner is a bit of a PITA.

I'm not sure it will run. You are lucky enough that the ECU pin-outs are the same, I think and the harness is pretty close. No dude you need to buy the ECU, you can get a 03-04 GT/XRS ECU but the 05+ won't work. I'd suggest you look over a few 1zz and 2zz ECM diagrams.

Normally it's the lower that is Rad to Tranny. On my Trix and Lexus it is. I'd say disconnect the lines, put them in a bucket, start it up and see what happens. Worst case is that you'll need to add some fluid.
